What should I do to identify possible apoptosis in my penis? All the urologists who did doppler in me just looked for possible vein and artery disturbances, but no one ever noticed the corpora cavernosa and smooth muscles.

The urologists i saw examined to the touch and said everything is fine.

Probably by doing a biopsy (tiny sample of penis tissue) and having a pathologist looking at the tissue under the microscope
If you can get insurance to cover it, you might try to get an MRI or CT of the penis. They do exist. Used for penile cancer.
